The most frequent sources of error in Oxford Nanopore sequencing are deletions within homopolymer regions—particularly those exceeding 8 base pairs—and miscalls at methylation-sensitive motifs. These include the Dam methylation site GATC and the central base of the Dcm methylation sites CCTGG and CCAGG. Ongoing improvements in ONT's sequencing chemistry and basecalling algorithms are expected to mitigate these issues in future updates.
